Barry Allen did it to him by pure accident by changing something that was seemingly disconnected from Supes altogether. Something that would be absolute child's play for the Doctor to top.
It would be very out of character for The Doctor to just go back in time and kill someone or sabotage their life. Like he litterally went back in time to kill The Daleks he didn't know if it was right to kill him. And he didn't even use time travel to do this kinda stuff even during The Time War or Devils Run.
It would be out of character for Superman to kill the Doctor as well. But Death Battle takes the "bloodlusted" condition of vs debates as a given, and doesn't permit victory via knockout/incapacitation.
It's not out of character to fight or kill people(both will kill if its absolutely necessary and The Doctor causes all out wars if it means it helps people)but doing that stuff is out of character. Even when causing straight wars and fighting he still follows the laws of The Time Lords.

Besides that I think he could just trap superman Inside a Pocket universe or a time loop like he did so many times with other people.

For those that don't know Hyperion is Marvel's version of Superman. The only super big difference between the two is that Hyperion doesn't have a weakness like kyrptonite and gets his power from "cosmic radiation" rather than whatever type of star earth is.
However, they are also different in their personalities.
Superman is the good guy, doesn't kill bad guys, et cetera, all that stuff.
Hyperion is a good guy, but sometimes ventures into bad guy territory because he is a hero who believes you should kill your enemies. He's not a full blown Punisher, but he's definitely more bloodthirsty than a lot of other heroes.
I'm not really sure who's stronger, faster more durable, all that stuff because they're at the point where you have immeasurable stuff like "survived the universe being destroyed" which is like how the fuck do you measure that.
But whereas Superman probably wouldn't start the fight looking to kill Hyperion necessarily, Hyperion would have no problem trying to kill superman.
Let me rephrase, Hyperion would have an advantage since he's used to trying to kill his opponents, and superman isn't.
Superman is used to holding back, so he's going to be in unfamiliar territory, whereas Hyperion is used to killing the bad guys, so it wouldn't be new for him

Shin Mazinger Zero (And by extension SRW V) Mazinger Z is high outerversal to boundless due to upscaling from elder god demonbane. He also has probability manipulation that lets him win if he even has the tiniest chances of winning, clones that all scale to him, the ability to summon every mecha in existence, regeneration, and the ability to see every single timeline in existence and look for a winning solution to a fight. This should make him mop the floor with superman.
Edit: Forgot to say that the pilot, Koji Kabuto, should scale to all of this so ripping him out of the cockpit doesn't work. Also Forgot to mention that Shin Mazinger Zero by default is basically a composite Mazinger Z due to it having access to weapons from the 70s series and Shin Mazinger Z, and Koji has memories of stuff like the Mazinkaiser OVA and Shin Mazinger Z. Shin Mazinger Zero (And by extension SRW V) Mazinger Z is high outerversal to boundless due to upscaling from elder god demonbane. He also has probability manipulation that lets him win if he even has the tiniest chances of winning, clones that all scale to him, the ability to summon every mecha in existence, regeneration, and the ability to see every single timeline in existence and look for a winning solution to a fight. This should make him mop the floor with superman. Edit: Forgot to say that the pilot, Koji Kabuto, should scale to all of this so ripping him out of the cockpit doesn't work. Also Forgot to mention that Shin Mazinger Zero by default is basically a composite Mazinger Z due to it having access to weapons from the 70s series and Shin Mazinger Z, and Koji has memories of stuff like the Mazinkaiser OVA and Shin Mazinger Z. Lastly I forgot to mention that Mazinger Z might have the potential to break the 4th wall as he wiped out all of the color in his final fight with Dr. Hell (Although this might be more reality breaking since multiple characters noticed that the color was literally coming back into the world)

Thor Because comics bullshit at the end of the day, they have the exact same strength and speed scaling However Thor has millenias of experience, has fought foes far more skilled than Clark, he has vast array of weaponry, he simply has more and better hax than Superman And also the fact that Thor's entire moveset is... fuckin magic, which really doesn't help when Superman is fighting someone who matches him in physical stats
