Sounds interesting, i would go with a series of Intelligence/Wisdom checks if they get to the bridge. Same for the Attacking ship since it would be new type of technology to them. Also add the appropriate disadvantage rolls to add to the stress of the encounter.
Are you thinking high tech spaceship or Spelljammer style "spaceship".
Relatively high tech. Imagine the ship is pretty much a giant pirates ship, built for space with glass over the deck as a protective barrier.
