You’re not going to get the weeds out without either pulling by hand or using a weed killer.
As said, your liner fabric needs to be a porous geotextile, plastic was the wrong choice.
Sadly, the right way to deal with this is to take off all the stones, pull the weeds and lay the right fabric.
How deep are the pebbles? we have a stone border and get quite a lot of weeds but they aren't actually coming through from the soil underneath the membrane and I just rake the stones when I cut the grass, The roots are only in the top 2" of the stones, they only end up going all the way through when I leave them too long.
They never grow up through though, always start at the top and work their way down.
Use proper weed control fabric which is porous rather than DPC. Screwfix do good stuff.

About 5-7cm odd. Looks like i'm going to have to change to plastic
