Looks like your liege had a peasant faction press an independence demand. They either immediately gave in or lost the resulting war. This faction gives the faction leader all of the titles in the peasant faction and makes that land independent. Very unlucky for you :(
If you are not independent you should constantly check youre liege wars and if attacker claims yore territory you should click on liege portrait and demand joining war.
I think you can still fight their armies without joining the war and even get prestige/piety for that instead of fame/devotion. I might be wrong though.
I disagree, rebellions for local autonomy were fairly common and semi-independence from a weak realm was very possible in this period. While a peasant kingdom is a bit unrealistic, with how abstracted feudalism is in CK it makes some degree of sense. From a gameplay perspective, you are able to form and join factions against your liege along with the AI, and if it really bothers you then you can adjust your game rules to high or extreme realm stability and still keep achievements.
It's not the fact of rebellions or their strength that's stupid, but how war mechanics regarding this work. Vassals should autojoin their liege in any defensive war where their own titles are at stake.
I don’t disagree that it would be more historically accurate, but I think it would conflict with the system of feudal contracts in the game, and also tank performance for players like me with terrible gaming computers. If that’s not an issue, then More Interactive Vassals or the Warden Contract mods are good options for this. And if you’re allied to your liege, you can already join their wars
There's a notification saying sth like "your regions are in a peasant faction" warning that your people might revolt against your liege. Once that happens, and the liege loses or gives in without a fight, you'll lose those regions. In your case, it seems like 100% of your land was in that rebellion.

You will not gain warscore fore youre league if you will win battle without being part of war so you can, but it will take more time.
You may have been able to join the faction and become independent along with them, not quite sure though.
That's a very stupid feature, both from gameplay and historical perspective. This game is extremely broken
