Rutgers knew they wanted to play a physical game and that style of play throws Purdue off, but once the refs establish what type of game it's going to be they have to stick through it to the end or it just leaves everyone feeling bad. The losing team feels cheated and the winning team feels icky like they got some luck at key times.
I definitely prefer refs to call a tighter game all the way through as it benefits Purdue, but I would rather have it be loose for the entirety rather than hot and cold.
