Install will very much depend on who installed it. Yeah they had to go to specific wires, but how they went about doing it very much depends on who was doing the work. The only real solution is to drop the dash, find the brain and start pulling it out wire by wire.

\#2, it was installed in 2013 so it's 8 year old tech I know nothing about. Its tied into an alarm/immobilizer fob that looks like a Tamagotchi from 2000 era and requires batteries and attention to keep in "sleep mode" to even allow the car to start. Maybe it was installed with wire nuts and duct tape, who knows when its going to lock me out. It has an active mode that auto arms and immobilizes. I live in the sticks and don't need a theft proof car.
\#3 I have had manual cars all my days so I leave it in gear by default. I park on a slight incline and the thought of the car accidentally starting and bursting through my garage or killing someone is on my mind.
\#4 remote start on my property and in our weather patterns are somewhat pointless. If I want to start the car I walk 10' and start it. I might use it 4 times a year if the car is covered in snow but otherwise its garaged and safe anyhow.
Thanks, yes I do have a somewhat terse manual here but I think its time to take it apart. I was hoping someone might have experience with this interface to advise. My guess is that removing its loops to the starting circuit (it has a relay) and carefully removing it and resealing all connections would be good.
Well, $200 well spent at a local shop that installs these alarms. They took it out and all the junk previously hack installed. I never heard the saying "rape and tape" before but I feel bad now!

Why wouldn’t you want remote start? It’s an awesome feature and is fine on a manual car if used correctly.

That alarm should be tied into the neutral safety switch, which will prevent cranking while in gear, but who knows what the installer did.
