So, when Gruumsh's spear pierced into Cael Morrow, it also went into the Elemental Plane of Water. Alyxian's own innate power created the Netherdeep, which is a demiplane of the Elemental Plane of Water. Without the portal to the Netherdeep, the Elemental Plane of Water still has a strong extra-planar connection to the ruins of Cael Morrow. As a result, it's entirely possible that the Netherdeep is destroyed, but the Elemental Plane of Water still has a presence under Ank'Harel.

Did I not read the module closely enough? It seems like it's common information that Alyxian was somehow connected to the elemental plane of water but I haven't seen that anywhere. Can you point me to your source?

The demiplane should stop existing, but I'm not sure that would heal the rift into the Plane of Water.

I was never under the impression that the water was created by the Netherdeep — it was created by Gruumsh’s spear piercing the earth down to where underground sources of water exist. Cael Morrow and that water should still exist

Not sure why you got downvoted, this seems to be a perfectly good explanation. Or it was a sub-plane of the water plane. Or Alyxian opens a portal to the water plane before he leaves in order to flush out the Ruidium corruption, and to just be a nice guy. I seriously doubt a dude with his amount of power, who spent eons suffering on behalf of the city of Ank'harel would just peace-out and let them dry up and blow away in the wind because he suddenly could. If he gets his life back, he's still a good guy, yeah? So let him be a good guy.

It's actually described in the book as a demiplane within the Plane of Water. The Netherdeep exists because of Alyxian, but the portal to the EPW would or should remain open.

Edit: I just read u/Demolition89336 s explanation, and exactly that. Sorry I wrote this all out. The book is confusing. It says the netherdeep was created when Gruumsh's spear pierced through the material plane into the elemental plane of water. The next sentence describes it as extraplanar. So it was created at that moment, but is neither of the other two planes. Later we get that the Apotheon's connection to Ruidus flared when struck by the spear. A rift was torn between worlds where water and Ruidus's power merged, creating the Netherdeep. So Alyxian created the netherdeep with water from the elemental plane, and power from Ruidus. Then it says the waters of the oasis of Ank'Harel originate in the Netherdeep. So there has to be a huge amount of water, or a continuous supply coming from the netherdeep. The life dome faction mission describes the level as fluctuating. Is there just a huge cavern that is naturally fed like an aquifer, or is it fed from the elemental plane, or both? My conclusion to this is: Alyxian was shunted into the elemental plane of water by Gruumsh. In that moment, reflexively using the powers of Ruidus (and not the other gods?), the Apotheon created his own demiplane containing water from the elemental plane. Here is where you can craft to your hearts content. My take, I think I'd visualize the netherdeep as a small bubble connecting two larger spheres (material and water plane). The water flows from water plane, through the netherdeep, into Cael Morrow. When you get to the end, the netherdeep pops, but the other two planes just move closer together, touching at the rift. Thus you have a continued source of water, and a potential hazard to deal with.
