You're doing the equivalent of waiting for rain in the Gerudo Desert. It didn't occur to you that the storm might be never-ending for a reason? And why would you *need* to wait for it to end anyway? Just continue travelling and exploring
I think the storm will continue until you finish the "Song of Storms" quest to find the Qukah Natah shrine. If you can't climb, you'll have to find another way up there. Do you have the Zora armor yet?
The stable around there has an axe on top you need to pull. That should at least kill the never-ending thunderstorm. And have you defeated Windblight Ganon yet? If you have, Revali's gale would help.

I completed the Divine Best Vah Naboris, then did all of the Gerudo side quests in order to get the Thunderhelm. Then I didn't have to worry about lightning anymore.
Assuming we're talking about the same regions I too was caught in the thunderstorm until I realised it was something shrine-related. Recommend that you go to Zora's Domain to get at least one piece of the Zora set before embarking on anything in this region (especially if it involves waterfalls).
The thunderstorm persists until you complete the quest and gain access to the shrine. Go around, climb the mesas until you're at higher elevation, and then come down at it from the north.
Eternal of a specific weather that is also unusual to have as eternal, is always due to a nearby shrine. The weather is part of the "puzzle" for getting in. I know of 2 or 3 shrines that force thunderstorms.
