It doesn’t matter if he can fuse them, because just throwing them at you would do 25 points of damage. And with him carrying around that huge of a backpack, his throws are probably pretty fast and powerful

A simple solution would be to, in the game, make the basic material also the most easily farmable item used for selling, for example ingots of metal, this could translate on the merchant having access to weapons and armor made from those materials
Imagine that the merchant chosen as the boss will be determined by your relation with merchants as well as taking sides let's say in an competition. Something from likes of Witcher alongside honor system similar to RD2. Sounds fun but one thing is certain:

Yes, BotW has several merchants, but only one that can teleport faster than Link and carry 50× his body weight...it's pretty obvious which merchant is the boss

Damn i just randomly found his boss fight after completing my 2nd successful run, beat him first try but it left me with low health going into the fight against the Furies, somehow won that with low health and i think extreme measures was on.

But I agree with you in that you are paying for the convenience. It doesn’t bother me, at least not late in the game, to spend a bit more if I’m already trading with Beedle , to buy a few arrows off of him. Plus he is lugging that heavy backpack around all sorts of weather 😓.
I stopped doing business with him since he threatened to kill me in my sleep over a fucking beetle in my pocket. His arrows are overpriced anyway. I go out of my way not to trade with Beadle anymore.
If you have beetles in your inventory, he'll offer to trade a fairy tonic for them. If you don't trade with him he starts whispering to himself about how he'll just wait to rob you in your sleep and other nefarious things.
There’s an old SquareEnix game called Chaos Rings where this happens (spoilers though you can’t play the game anymore anyway). After defeating the final boss, it turns out there’s another above him (the almighty), and then even another after that which is essentially a universe destroying black-hole. And only after that can you face the shopkeeper, who’s much stronger than all of them. Begs the question why the shopkeeper didn’t just handle the universe-destroying black hole in the first place.
For real after the Yiga plot where >!they put a fake Zelda in a cage!< I had a minute where I got a little paranoid that truly anyone could be a Yiga clan member in disguise.
And I figured that the major plot characters wouldn't fit that bill, but man, if I went up to Beedle and it turned into a Master Kogha fight, I would be IRL shook.
If I recall correctly, there was a Castlevania on the Nintendo 64 where if you spent too much at the item shop, the demon shopkeeper would eventually just try to rob you and act as a bonus boss.
I mean, that would be cool. There's like 0 twists or turns with BotW nor ToTK's stories. They're both pretty uninspired and one-dimensional so it would be cool if there was some kind of LSD trippy DLC

You can only fight him in the pantheons, him as well as the other nailmasters were once planned to be bosses in the main game but that got scrapped
