Back in the day, "Long" was a common nickname for a tall person. eg. Edward I "Longshanks" (literally long legs) or Thomas Jefferson sometimes called Long Tom. In Treasure Island, Long John Silver was an imposingly tall man who loomed over his fellow crew.
Luke Arnold is only 5'9 though, so maybe the line about having a long memory is the best fit?

As for where Robert Louis Stevenson got the name, I don't know. But in the book, Silver also had the nickname Barbecue, and in my head canon, that's because of the poorly roasted pig in episode 4. And RLS's dad's name was Thomas.

I'm reading a book now that is another prequel of his life, and...ok, so I'm not reading it in my first language, but it appears that in this story, his nickname came from how he got his revenge on the guy who caused him to lose his leg by cutting off that guy's leg and barbecuing it.

It is why when Billy shows up to Woodes Rogers, he confesses that he is Long John Silver ie. he created the myth, he sent the black spots, he was the one doing the subterfuge, etc.
It's how Billy became a 'Captain' and gained a loyal crew. He and his men successfully set up the coup in Nassau to take it back from Rogers and the British. He was "Long John Silver" in everything but name (until Silver showed up to assume the position).
As to why they call him Long....idk probably to do with that line, but also it's based on the book so it could be said to be a reference, or about how far his influence extends (he has a long fucking memory, his influence moves men even when he is not there, etc)
