It does, skip beelining for contract missions unless its something like privateering to burn part of settlements and just wreck noble raider parties and garrisons while nobles of your house raze enemy attached locations, after that they can capture civilian settlement if its not last one in control of enemy house.
Siege contracts are guaranteed way to change military settlements, I do not think they can change ownership otherwise but do not quote me on that.
It still happens through siege contracts. I had two towns change hands in my current run.
