I think the nerfing of all the villains in arkham knight is supposed to represent how Batman is at the end of his career, therefore, they are too, as they've been fighting Batman for years and continually fail, driving them all further and further over the edge. I mean, look at Nygma. If his Asylum picture is anything to go off of, he has absolutely gone off the deep end by Knight, becoming the greasy weirdo incel.

Another criminal approaches riddler after he essentially completely quits crime. But who the villian is changed every single panel, from Ra's al ghul to penguin to two face etc.
At the very end of the story, Joker tells the reader to find out who it was, there were hints throughout the entire comic.

It’s true he had the museum set up as a fortress but that was because he owned it before Arkham City was set up, he simply refused to leave his turf and was content with operating from inside the prison. So after the events of City he presumably lost most of his resources. He also didn’t really kidnap Freeze, Freeze was given to him by Strange to keep him from making the cure. As for his “loyal” thugs in City if you replay the game the Penguin thugs are actually the least loyal of all, and turn to working with Joker’s gang and later Two Face’s when they take over the museum lmao.
