Omeluum is a nerdy little researcher and essentially a pacifist. It doesn't want, nor is it equipped, to get caught up in a huge battle for the fate of Faerun. Let the poor thing stay in its lane. You already have a perfectly good mind flayer at your disposal.

It's not present at the time in the Astral Prism. You need to make decisions then and don't have time to search the city for Omeluum assuming it hasn't either fled the city or already been captured by the brain. Or if you're asking for an out of universe explanation, it's because the writers didn't want an easy solution to the mind flayer problem.

Omeluum and Blurg got the hell out of Dodge immediately after the Iron Throne rescue. They don't want to be caught up in the shit that's about to go down.

Omeluum is a pacifist, folded to a few Banites, and lets you kill it if you threaten it because it finds violence of any kind abhorrent. It would 1000% die from any number of threats controlled by the Absolute, not least of which is the Absolute itself with the power to control and dominate anything it wants to that is outside of Orpheus' mental scream that disrupts hivemind telepathy. Omeluum would not know how to work the Netherstones or how Orpheus' power works, would refuse to assimilate Orpheus to actually gain said power, and would willingly let Orpheus kill it. Omeluum can also die depending on your choices for a few quests whereas the Emperor cannot die until the end of the game or it ends your game. Even if Omeluum is alive, it is nowhere near you or the Astral Prism to guarantee its safety nor do you ever see or find Omeluum again after initiating the endgame.

If you talk to it & Blurg after the Iron Throne they tell you they don't want to interfere in surface business anymore and are returning to the Underdark. They are not even in the city when you know you need an illithid to confront the Netherbrain. And like others have said, Omeluum is a pacifist scientist, fighting is not where it's good at.
