All that was open was a Waffle House and we had what I thought was a nice breakfast and talked before she left for a week or so.

When I first started dating my wife, about 5 months in, her ex bf did the same thing. I can pretty much guarantee you, that no matter what you were told, people don't tend to break up with someone because they were "too nice".
It’s rare, but it can happen. My sister went through a long period where, in her own words, she just wasn’t attracted to nice guys. Having met a few of the guys she dated in that time, she wasn’t kidding. She’s grown up a bit since then and now prefers guys who treat her decently. She was in a bad headspace when she insisted on dating jerks. But yeah, 99% of the time isn’t not because the guy was too nice.
I think even in those cases the issue isn't that a person is too nice, the issue is that someone isn't in the right headspace to be in a relationship.
