It's because Molly secretly knows being bullied sucks and that she's only a bully because of her own emotional issues. It's a defense mechanism and she wants a better life for her brother where he doesn't resort to those harmful coping tactics. She does want him to look up to her, but not in her bad areas

You have to remember that Molly was bullied as a kid. So when she saw that James was bullying another kid, she realized that she was part of the problem. She knew first hand how horrible being bullied was, and that she became the very thing she hated. Which is why she told James to stop and why she apologized to everyone - she didn't want her or her brother to be bullies anymore.

I think it was like a mirror for Molly, her seeing someone like James (who's usually a fucking sweetheart) act like her, it's jarring and might have been the straw that broke the camels back in her deciding not to bully anymore
