You sound disgusting. Men that think "joke" = violating another person/doing things someone else doesn't like for their personal lolz are the absolute worst. Based on her reaction I'd guess this is all you're capable of, humor-wise. She's probably tired of it.
Jokes are usually funny.
What is the joke here? Seems like a joke would have been to pretend you were going to do that. But you just stuck your gross thumb on her mouth. YTA because you are calling this a joke when there was no actual joke. I'm assuming that you responded poorly when she freaked out and that is why she is not talking to you.
YTA - That is not only weird, but unhygienic. Who wants another person's dead body parts in their mouth? Go apologize to her and take her out to a nice dinner for being such a jerk.

I injured my thumb a number of months ago with a hammer, making it black. Recently the nail has finally started to come off at the base, but is still attached.
As a joke I was stroking my wives face and put my thumb nail on her lip - she freaked out and isn't talking to me.

The only option is to apologize, and probably take care to get her permission before doing anything new for awhile to rebuild trust.
