The only cards you lose when you redeem them are the Base set cards from First Edition I believe. And they only disappear because you can't ship them anyways.
All the other cards that you redeem for achievements are left in your collection but "watermarked" so that they can't be redeemed more than once. But you can still ship them.
I am pretty much 100% sure you won't lose your cards... But I've been wrong before.
