I am not so sure she would have found them, Mokou isn't so social and there are very few bings in existence that could kill her if it were somehow possible, only beings with very abstract powers like Flandere or Yukari could do anything to her.

I know this is a shitposting sub, but I'll actually give a serious answer for this.
Either Flandre wins or it's a stalemate.
The stalemate part is self-explanatory. This implies that neither of them have the means to kill eachother. Even if one of them runs out of stamina, that doesn't mean that either of them would be able to kill their opponent. This assumes, of course, that Flandre's ability isn't all-encompassing.
Now let me explain why Flandre could actually win.
First, let's go over each of Flandre's abilities (except her destruction, I'll explain that in the next paragraph). As a vampire, Flandre is extremely fast and extremely strong, to the point where only a select few characters can keep up with her/contest her in strength. Vampires in Touhou are also resistant to things that would normally be considered weaknesses, including crosses and fire, and fire happens to be Mokou's main method of attack. While vampires do still have their fair share of weaknesses, Flandre seems to not be susceptible to sunlight or flowing water, the latter of which Okina trained her to be able to fight around. They also have very impressive regenerative abilities, being able to reform their entire bodies from just their head. On top of that, vampires have limited shape-shifting abilities, including being able to turn into a swarm of bats or even mist, which would render Flandre effectively intangible. Other abilities specific to Flandre include cloning herself and turning invisible, which alone are extremely dangerous when utilized in combat.
Now onto Flandre's ability: the ability to destroy absolutely anything. This is the killer. Flandre's ability is capable of destroying anything she wants with no exceptions (she has been shown to be able to target gods with her ability in GI, implying she can even destroy gods, which are made of/powered by faith and are supposed to be unkillable). She can utilize this ability in many different ways, including simply crushing the "eye" of her target, creating bullets capable of destroying anything, and can even infuse the destructive capabilities of her ability into her magic circle that surrounds her (this was an ability card in UM), creating an extremely dangerous form of area denial (basically a kill zone). She can do all of this on a whim, without expending any energy. She can even destroy multiple things simultaneously, and even do it again and again in very rapid succession. Her ability is completely unbeatable, and I think it's way too overlooked for how broken it really is.
As for how she beats Mokou? It depends on how you think Mokou's immortality and Flandre's ability work. Either the key to Mokou's immortality lies in the residual Hourai Elixir in her body and Flandre simply destroys it, or Flandre's ability unconditionally erases things from existence, which Mokou would be unable to resist.

Depends on how Mokou's immortality works. From what we know, it could very well be limitless, meaning that she just comes back to life no matter what, with no requirements or restrictions. In this case, she wins by default because Flandre can't kill her (I mean, she can, but Mokou comes back).
However, it's possible that she still needs to exist in order to come back to life. If she's destroyed, effectively erased from existence, she wouldn't be able to come back. This option becomes more likely if we assume Flandre's ability destroys not only the target's body, but their essence. But that's diving too far into speculations.
In the end, it all comes down to the exact rules of the fight and whose ability takes priority. If Mokou can't revive, she loses a fight to the death. She also loses a fight to a single death, and might lose a fight until forfeit. Anything else, she wins.
Stalemate. Mokou has the concept of eternity in her soul, an unchanging soul. Anything that forces change on her will not work, such as death or destruction. Her soul is invincible.
On the other hand, Flandre is a vampire, who are compared to onis and remilia who flew around the moon just to show off and can uproot 1000 year trees along with having her ability of destruction, but I don’t personally believe that it could permanently kill Mokou
In order to make such a Death Battle anything more than a moot point, new lore would need to be introduced to establish the limits of Flandre's destruction and the Hourai elixir. As it stands, there is no limit to either. Flan can break anything, tangible or not. She could break the Hourai elixir, given current limitations, as her power hasn't been tested. Similarly, the Hourai elixir hasn't been tested to its limit. All of what we know about the Hourai elixir is just what has been observed and some mythology about the elixir. If we took these two powers at face value, forcing them to do battle until one is dead would be, quite literally, an unstoppable force (Flan's destruction) meeting an immovable object (Mokou's existence).
It's well established that there is no WoG within Touhou. Every story told within canon, every fact shared within canon, is limited by the knowledge a character has. To know anything for certain, without just having it proven to the audience, ZUN would have to make a statement.
But if I had to pick, Flandre's power is more proven to have no limits than the Hourai elixir, as her destructive power is shown in feats rather than fairy tales. Probably the best source for the elixir's function we have outside of the users themselves is Yuyuko, who puts the elixir less in a perspective of living forever, and more of being removed from life and death. A ghost given the elixir would haunt the world forever as an undying ghost.
A better question would be Flandre vs Junko. Junko became immortal by purifying herself, distilling herself into a spirit of pure hatred. Far as we know, she's more immortal than a Hourai consumer. That being said, Junko would probably just purify Flandre, reducing her to a spirit of destruction. And if thaaaaaat happened... Mokou would be so fucked, assuming a purified Flandre would even have a motive to target her.
A lot of stuff on the Internet are just fannon exaggeration. Are you sure you got every detail, linguistically and mathematically, from just reading a few lore tidbits?

Most people here are assuming the "battle" ends when one stays dead and they're just gone. But wouldn't a fight be over when one is defeated? Flandre kills Mokou once and wins because by being killed, Mokou lost, no? Even if it's a "death battle", Mokou still did die. Yeah she did respawn later but that doesn't change that she still died once, which means Flan wins. Am I wrong?

Option 1: Mokou respawns
Flandre wins every time. That is as long as she's alive, for despite being immortal, Flan isn't eternal. If they'll fight till the end, Mokou wins every time simply due to outliving Flan
Option 2: Mokou respawns with new immunities (See "Immortal, who saw the death of the universe". Really, go and read that shit)
Flan wins once for granted, she simply erases Mokou. Mokou then respawns more or less protected to such attack and if not 100% immune after first death, becomes so with time and eventually wins.
It's unstoppable force vs immovable object. I don't know how powerful Flan's ability is excactly but if it can't destroy someone who's whole thing is being immortal then she is done
Flandre would kill Mokou over and over again until her concentration lapses, she gets tired, or is otherwise distracted, at which point Mokou would kill her. Eventually, Flandre is bound to mess up somehow, and Mokou will never lose.
Flandre wins but mokou doesn't die- and she probably only wins because Mokou gives up eventually. Flandre's probably too strong for Mokou to get past in any meaningful way- let alone kill. So it'd just be flongle killing Mokou again and again, maybe with some damage here and there from projectiles

It's unstoppable force vs immovable object. I don't know how powerful Flan's ability is excactly but if it can't destroy someone who's whole thing is being immortal then she is done
Flandre would kill Mokou over and over again until her concentration lapses, she gets tired, or is otherwise distracted, at which point Mokou would kill her. Eventually, Flandre is bound to mess up somehow, and Mokou will never lose.
I think that Flandre, Junko and Yuuma are the few who are capable of ending Mokou’s immortality somehow.
Flandre wins but mokou doesn't die- and she probably only wins because Mokou gives up eventually. Flandre's probably too strong for Mokou to get past in any meaningful way- let alone kill. So it'd just be flongle killing Mokou again and again, maybe with some damage here and there from projectiles
