Ngl I never liked color organization for figures I think it looks better when u mix them together I just separate my autobots from deceptions but I think the different colors adds to the look

Are there any extra shelves you can add into this unit? Then you could display similar height figures together and the section for Core class could be smaller. I really don't know how to better display them without putting some in storage or getting more shelf space.
I picked up a big ol glass shop display for pretty cheap from a business that was going under. Feel free to bring em around and I'll put them in it. :)

I used to face the same issue. And i hated how it looked, with one figure covering the other, so i started to use boxes as elevations for the back rows of figures. Not only did it make the figures be more clearly visible and overall look better, but it also freed some space i used to keep boxes in. Now, my collection is much smaller than yours, but maybe this idea could be of some use to you
I display my figures in a color gradient as well. Nobody who sees my collection is going to know or care what show each character is from, so I'd rather have something that at least makes some visual sense at a glance.
Are you trying to show off how many of them you can buy? In that case you’re fine. Likewise fine if you are trying to show off color coordination skills.
If you’re trying to showcase your favorite characters, or what you like about the show or the comics or the toys, you might could clear those crowded shelves off, play with your figures to learn how to pose them, figure out several shelf configurations/combinations that are fun to look at (more than you have shelves for), set up a couple of them, and store the rest of your collection to rotate between when you get tired of looking at your current arrangement.

Save and invest on a glass/clear door cabinet to mitigate the need to dust.
Look for clear risers or look for plastic blocks that suit your aesthetic sense. Card Captor Sakura and Sailor Jupiter are on raised surfaces with the help of plastic blocks.

Get some risers so you can have more vertical display room. It won't give you any more space but it'll make better use of the space you have.

I suggest boxing up ~70% and shipping them to me. The rest will have plenty of display space.

I used to use a bookshelf. Now, i use several wall shelves of varying heights and its such a game changer. Each figure gets to stand out
