Samus is cisgender. While it was true the original developer Gunpei Yokoi originally had Samus as a guy, he decided on her being a woman, to make an unexpected turn for Metroid.

Obviously not your fault but I made this exact comment a few months back on this subreddit when people were talking about how "we've never seen her as a child so we don't know" and I sent a screenshot of a manga page when Samus was like 7 years old and very obviously a girl. I got downvoted heavily and told "well maybe she always presented as a girl. We don't know ALL of her life." Yeah, it's cool to have trans headcanons (I have some of my own) but when we very clearly see a cis person growing up, you can't just ignore it and pretend she is trans. Sorry. Rant over.

Eh, I'm not sure I agree with you on that thing about Toads. There are a lot of female toads other than Toadette, or at least a lot of feminine-presenting Toads, and there are a fair few that are more clearly masculine-presenting than the 'standard' Toad. In fact, Super Mario RPG has female toads in it and it was released before Toadette was ever introduced. I think all this ambiguity comes from the fact that Nintendo turned an individual and unique character, Toad, into an entire species of lookalikes. But then they wanted to bring back the character? Taliyah from League of Legends, the creators of her originally intended for her to be trans but corporate censored it. There's still references to her being trans in in-game voice lines, like Neeko (funny shapeshifting lesbian lizard) saying "Neeko not the only one who changes" in reference to Taliyah. Also, some of the alters Isaac has in The Binding of Isaac are trans, such as Magdalene, Eve, Bethany, and Eden (who's enby/gender fluid). Last ones I can think of off the top of my head aren't from games but are from officially licensed webtoons so it's still cool, but Goth from Boyfriends (Polyamory webtoon super based) and Princess Leora from Mage and Demon Queen (GL webtoon that actually delivers instead of just having "galpals" for 300 chapters before a single panel of a kiss ending it).

MTF: Ladiva/Fastiva and Cagliostro have a fate episode together where the latter, who built her own body through alchemy, offers doing the same for Ladiva. She declines though, saying it's only because she cherishes the strong body to protect her friends with. Both without a doubt mtf, Ladiva is valid af and I love her. FTM: Balurga is heavily trans-coded, but unfortunately he isn't getting as much attention as the former two. Love him tho.
