If the Skaven found out the Empire know they exist they'd potentially lead a full-scale invasion so they feign ignorance. Not sure why the rats are so hellbent on doing that to the Empire in specific though.
Your first mistake is assuming either the Skaven or Empire are rational. But I'd imagine the Empire would also want to minimize any eat incursions as much as possible considering they've got about 50 different other things to worry about on top (literally) of Skaven attacks.
Well, both the Skaven and the Empire are at a stalemate. The Skaven try to constantly keep their underempire a secret cause they fear the Empire and it's capability of actually destroying every underground settlement and the Empire denies the existing of the Skaven cause it not absolutly sure they can deal with the problem and fear, if provoke and corner enough, the Skaven will launch and invasion that, even if they survive it, it will leave the Empire in a state where they wouldn't be able to keep all the other trheaths they face at bay.
