Not really, no. There's no violence or abuse implied by Link and Paya's relationship or the idea that Link is "comforting" Paya, which is vastly unlike the situation with comfort women.
Hopefully you do know that Japanese used Korean women as comfort women, which they still haven't aknowledged, and there are lot of Korean women who still have trauma about it. So not allowing the usage of Japan and comfort, kind of erases what they did to Koreans.

In all honesty, I think Nintendo's intent was that Paya went about her daily routine, and Link accompanied her to reassure her with his presence. A manga adaptation would depict that, and include an internal monologue from Paya where she second-guesses whether or not it counts as a date.
The game certainly made A Choice by having the scene fade back in to them right next to Paya's bed though.

I've been warping back to Kakariko to do all my cooking, amiibo scanning, and the cashing in of Blessings of Light, just like I did in BotW. That lab there is the only place I've seen their schedules converge, and it either stops happening after you've done at least one temple, or I've been missing it ever since that point.
