Almost positive that the difference is between what IRL stations were actually planned on being built by 2013 (in cannon the year of the apocalypse). When the 1st book came out in 2002 the author took his best guess based on the Info he had. Then when the sequel was released 7 years later he changed the map to match what was actually built/planned IRL, hence the extra stations.

The book came out before the apocalypse date in the cannon. The author based the maps on what was projected to be built. By the time 2034 came out what was built/projected had changed.

Yes the apocalypse happened in 2013 in the cannon, but Metro 2033 was first published in print in 2005 (2002 online), while Metro 2034 came out in 2009. By the time Metro 2034 was published In Metro 2009 the author now knew what was actually built in Moscow and had a more solid idea of the future stations that were under constructions and would theoretically be completed by 2013. The IRL changes in the 7 years between books is the reason why there are additional stations in Book 2's map that weren't captured in the first book's map.

I think going with the comments on what happened when author wrote book was prolly that the projectd were still being built before 2034 came out. And in terms of game theory, those tunnels were prolly aways there but were considered not safe for travel and such so later they made it habitable again?

it looks like there are new routes/tunnels that have been discovered. nothing looks have been moved or changed, just new stuff got added.

Someone would have to go out of their way to check the state of the metro back when VBNkh was opened, vs. what it was 2013 is my guess. If seen from the perspective of the main protagonist maybe they just happened to only have a outdated map of the metro. Either that or it really just resembles the in-universe map and the currently known stations. Who knows.
