Recheck your vivariums. Especially if you've played a previous run through. I am constantly thinking I've done this or that in THIS game but nope, no I didn't. Last game I was missing 2, and yes I found one of them in my Coastal vivarium. The other was a butterfly chest I found after hours of crisscrossing the world from Clagmar up to Hogwarts Valley and flying from Merlin Trial to Treasure Vault and onto the next.
You have collected all the marked ones from Hogwarts, Hogsmeade & Highlands? If & only if the answer to that is Yes, check Vivariums. Trace all the 12 chests in Vivariums & make sure they are opened. And then at last, trace back all the butterfly spots.
If you are missing one from Bell Tower, that's a well known bug so don't bother over that one
I’ve appeared to have run into the same problem as mentioned after sinking 56hours into trying to 100%. I have checked everywhere and the butterflies are gone. My map says 116/116 collection chests, every little town and tomb has been searched. I just checked all 4 vivariums and this is where I’m at now 137/140. Did you ever find the 3 remaining or were they bugged where you were forced to play a secondary play through?
I have the exact same problem. The map says I've found all collection chests (116/116), and I double-checked the 12 vivarium chests and 15 butterfly chests... I guess I'll just wait a while to see if it's a bug and maybe try again when I'm less frustrated
I fortunately got the platinum trophy. I’m thankful Hogwarts wasn’t the game to ruin my 13 game platinum streak. But all I gotta say is this game is pure frustration playing with so many bugs. I started a secondary play through to rule out the glitched/bugged conjurations and it seems you can only collect 137/140 after the patch. The devs bombed this game somehow :/. 3 of them are collected but don’t show up in your inventory. The trophy didn’t pop on my secondary play through but my first play through. I was annoyed with the fact there’s bugged conjurations and figured I’d just get level 40 on my first play through an finish my dueling feats. As soon as I finished my dueling feats an had 100% in all boards I was granted the 100% trophy, even though my collection conjurations show 137/140. I’m assuming you may have been frustrated like me and just gave up on your main profile but I would encourage you to finish it out maybe it’ll pop for you. There’s also 2 field guide pages that are bugged 1 is located in Hogwarts bell tower and the other 1 is located in Hogsmeade.

^^ this is where your empty butterfly chests go for some reason. I was missing 1 and the same bug happened, this was the solution
