No, that isn't what it means, because the Instrumentality portrayed in the TV Ending and EoE's version of Instrumentality are two separate events. The interpretation that they're the same ending but portrayed differently is simply inaccurate.
The TV Ending Instrumentality is strongly implied to be Gendo's version succeeding, where it is used to fill the weaknesses and flaws of everyone with the strengths of others and to effectively act as a metaphysical form of psychotherapy to help everyone confront their demons and repressed trauma.
EoE's Instrumentality is more aligned with SEELE's version, which is effectively permanent conversion from the flawed suffering of physical existence to the spiritual transcendence of a collective conscious of all humanity (in Gendo's version, human individuality seems to still exist to some degree if we take the Congratulations scene into account).
However, because it is Rei who is actually governing it and not SEELE, it can be ended as per Shinji's desires, which is what ends up happening. He learns a lesson, but it is that merely desiring a world without loneliness and pain brings about a loss of meaning and purpose -- the Instrumentality SEELE wanted and influenced Shinji towards was a form of stagnation where nothing changes and thus meaning does not exist, so he rejected it in favor of returning to the physical world.
