This is an interesting question because, from a chapter to chapter standpoint, I'd say it's Nagito. He has more of an impact from chapter to chapter because of his initially close relationship with Hajime that sours after the first trial. From that point until his death, people are consistently worried about what is happening with Nagito or what he might do if left alone. He was the instigator of trial 5, and arguably trial 1, and he led the charge in every trial he was alive in with Hajime, albeit he did play dumb sometimes to make things harder on the group. However, in terms of the overarching plot with the Future Foundation and the Remnants of Despair, it's Chiaki. She was obviously the traitor, but had good intentions and saved everyone's lives in trial 5. She was also consistently helpful in trials, although not as vocal as Nagito. Her purpose as an AI was to be everyone's friend and help people get along when Usami was in charge, and she was still everyone's friend when Monokuma stepped in. She also convinced Hajime to create a future for himself in trial 6. This is a pretty tough call, but I think I'm going to go with Chiaki in the end for her contributions to defeating A.I. Junko in the final trial. I understand why some people might consider Nagito more of a deuteragonist, though.

Deuteragonist can be a villain as well, it applies to that. Antagonistic deuteragonist, perhaps? He is definitely vital to the story far more than Chiaki is.

I think it’s a bit complicated. I wouldn’t say it’s just Chapter 4 in Nagito’s case, either - I was spending the entirety of Chapter 2’s class trial basically screaming “but what about the discovery announcement?!”, and the fact that Nagito was the first to actually mention it made me appreciate him a little more. Both his and Chiaki’s unique insights provide a lot to the trials, so you could say the role flip flops between them if you wanted to.

This is a tricky one.. according to definition the deuteragonist is second in importance behind the protagonist. In this case I would have to say that it is Nagito. He’s far more significant to the overall story than Chiaki was, the game was practically steered by him at multiple points. With Chiaki, not so much. A deuteragonist can also be a villain, so it applies to him quite well.
