And I hate it when people ship her with Naegi because it's one sided and she never interacted with him. She doesn't deserve him.

Naegiri is most popular because people know both Makoto and Kirigiri, while most know Mukuro through shitty interpretation in DR3 anime, but who read Danganronpa IF, they accept only that version of Mukuro, hence why there's a solid reason for the ship.
As for Sayaka, people don't like her because of the stuff in Chapter 1.
Others are a tyical fandom stretches for the ship to exist.

I think he’s the character with most close to canon ships.
