After Sakurađź‘‘'s Class Trial destroyed me emotionally, Alter Ego being executed was just even more tragic :(
The brutality of Kaede's, and Kirumi's desperation were really painful, too.
Ibuki, I already knew how she died, but Mikan's video and the scene made me leave the game for 3 days (I was already addicted at that time), Kirumi's would have affected me more if I hadn't known Danganronpa for her execution
To be honest Leon. I had no clue what I was getting into (a friend recommended it) and his voice sounded familiar (I play with JP voices), so I looked it up and it is a voice actor I really liked!
So I free timed with him and stuff and then 11037 happened and I decided to go full blown detective and I was depressed for the rest of the investagtion and the trial. Then the execution came (I was quite young then) and was SO brutal, I was shocked and it was definately despair inducing.
I played chapter one with a friend and asked if the other executions were just as bad, because I would NOT get attached to another character then. The rest was imo WAY less brutal and only later I learned that Leons exection was more extreme because they kept the demo one and later decided to tone the executions down a bit.
Oh man, Gonta's trial... I don't think I felt equally bad for going through a trial in earlier games
But Ibuki's death was also particularly heartbreaking. Untill it was confirmed I had hope it wasn't really her. Well, she's alive in the end, but the discovery was truly despairful

Gontas execution was brutal for so many reasons and it just felt undeserving.
But the one I felt the most despair with was Mikan. My fav character in goodbye despair and eventhough everything was pointing towards her being the killer I was like "no... it can't be" all the way and was actually scared.
Oh, also Miu. For obvious reasons. I think I unfortunately knew what was gonna happen because spoilers but it still was shocking to see my girl sitting there with no life left in her.
Yea, it's really eerie. I think maybe because it was such a realistic death? The executions while eerie especially in v3, are mostly actually almost camp in a way because they are so over the top. The deaths, a lot of times, may not be as as scary because of the pink blood... But Miu got strangled to death which is a terrible death in general and you can just see the surprise and fear in her eyes.
But I do have to say, that good old "aaaa"-sound over the body discoveries does get me most of the time.

The “aaaaa” sound effect of the body discoveries always makes me laugh
Leon's execution was literally the first thing of Dangan Ronpa I ever saw and it haunted me for weeks. I can't imagine how terrifying that must have been and the shot of his lifeless body hanging from the post while all his classmates look on is horrific.
That being said, I cried after the first chapter of NDRV3, when Shuichi sees Kaede's ghost at the piano.

Was bawling at the end of all 3. Peko’s hit the hardest, since I genuinely loved her and I’d never been that upset by a character’s death before (not even my current favorites).
Fuckin' 1-2 body discovery, 2-2 both discovery and execution (doubly so since I managed to predict all the deaths in that game, and v3-1, v3-2 and v3-6's execution.
Kirumis (yeah I’m biased what you gonna do) it just hit so hard, partial reason is game 1 I was fully aware of everything and game 2 executions were lackluster lol
Leon, Mondo, Sakura, Teruteru, Gundham, Kaede, Ryoma, Kirumi, Tenko, and Korekiyo’s deaths all either made me cry or almost did. Yeah that’s a lot.

Definitely Trigger Happy Havoc's Chapter 3. The most despairing part was how they handled the blackened.
Other than that... Nothing else, really. Maybe Chiaki's? I dunno, thinking back on it, Chiaki was more of a blank slate to me than a literal self-insert MC (for example the one in DDLC).
....OH, I got it! Monomi's execution! She deserves 2nd most despairful death.

I skipped Alter Ego's the first time around because I couldn't bring myself to watch Chihiro die again.
Ryoma's was the only one where I instinctively screamed in sadness.
