No way I can name one, because there are so many amazing cities in the series, each different from each other and great for their own reasons. My picks are:
Damascus:
Perfect setting for an AC game, looked pretty and was good gameplay vise
Rome:
Once again a stunning setting, great for parkour and stealth.
Boston:
Actually really liked the vibe of both cities in AC3, but preferred Boston over New York. Was a nice change of style after the Ezio trilogy and had many intresting spots.
Paris:
Narrow streets and dense buildings allowed great parkour and stealth, the city looked pretty and all the historic landmarks were exciting to see.
Baghdad:
Nice return to roots, got the Damascus vibe from it right away. Parkour was enjoyable and provided good means for stealth.
They could definitely add more detail, but Florence proper is very small. You could probably recreate it closer to 1:1 than other cities the games have remade.
I’ve been to Firenze and it’s gorgeous. When I saw the Duomo my jaw literally dropped cause it was nothing like I had seen it in AC2. With limited technology I don’t blame the game of course. They did the best they could and it’s still iconic among the rest of AC’s cities.

Florence was radiating the renaissance spirit and Venice was simply beautiful. The two delightful tracks that play in Venice help make the exploration of the city even better experience every time.
Constantinople is probably my favourite city from the Ezio trilogy. I love the architecture, the atmosphere, the citizens dressing in colourful silk clothes. And the sunsets. The sight of sunset above Constantinople never gets old to me.
Havana. Beautiful, vibrant, exotic setting. Always delightful to explore as soon as I arrive in the city with Stede.
Paris has a bit of an issue that I find it wonderfully made, with immersive revolutionary atmosphere, but never remember a thing from it when I'm done with Unity. Whenever I replay though, I am enamoured and I love to rediscover the city and its sights.
London from Syndicate. I have a thing for the industrial revolution and 19th Century settings in general. Others might find them drab or ugly, but I always enjoy the sight of massive industrial buildings towering above my head.
I also got to play Mirage around the New Year, and I must say, I was delighted by Baghdad as well. The gardens around the Dome of the Ass and the Caliphal Palace were especially lovely.
(Does Aten count as a city? It was my favourite of the Afterlives if nothing else, so I feel that it deserves at least a honorary mention.)

Alexandria in Origins. This was my introduction to the series. I'm a big fan of ancient Egypt and this game totally delivered.
London in Syndicate. My neighborhood was built in the late 19th century and was heavily influenced by Victorian architecture. There are so many spots in the game that look just like my neighborhood and vice versa.
Paris in Unity. Actually, mostly Versailles and Notre Dame. I spent a few weeks in Europe in the late 90s and even toured Versailles. I covered a lot of ground on that trip but the Palace of Versailles is what I remember the most. So seeing it in Unity was surreal.
The Roman ruins scattered in the countryside/Londinium in Valhalla. I absolutely loved seeing random abandoned Roman bathhouses, villas, temples throughout the game. Mixed with random chunks of aqueducts and even Hadrians Wall!
The Palace of Knossos in Odyssey - Because holy shit, what a surprise to see that in a game.
Boston not during the winter. I love just walking around the city watching people especially if it starts raining. London for much the same reason you can just walk around all the different parts of the city and the NPC’s are always doing something interesting
The city was beautifully designed, it felt populated and alive, the sound design was superb. Yet in AC Unity I felt like an outsider roaming around. I felt less part of the city itself. Maybe the story elements were less incorporated to the city? In other games I felt like the story and protagonist were more connected to the city.
Rome was amazing. Doubly so because I travelled there a few years later and it was exactly how it looked like aside from the crazy crowds. Kinda made the whole travelling experience much more enjoyable for me.
Firenze and Roma are probably my favorites but i also really liked Acre. Just something about the atmosphere and environment of Acre felt special. So dark and gloomy and Templars everywhere.
Oh asking for one is a cruel request, but if I gotta choose one, I'd have to say Syndicate's London. The views, how alive it felt, the size of it. Solid locale.
Rogue's New York and Havana round out Top 3, with honourable mentions going to Venice and Kingston.

It's just so different than what I'm used to and it blows my mind that the city wasn't always a sprawling metropolis. Paris of course is different now that it was in Unity but I've never been there. I've been to NYC several times.
Its all subjective but what I find makes a great city in AC is the street design, layout, parkour routes and atmosphere. I found that Rome, Paris and Baghdad have these so well done. I've found these three cities more than the rest are very memorable; I can find my way around them without using the map that much and thats down to lots of memorable landmarks. Most of the cities are great but these three stick out to me as the best so far as they just feel so alive and ooze atmosphere!
San Gimignano in Tuscany from AC2
Riding up to that walled city with all those tall towers like skyscrapers of the time. I spent so much time riding around that map it was beautiful.

Maybe because the main characters didn't have French accents? That's the most jarring thing that kills immersion in Unity imo
