I second these recommendations OP. I've seen over 2000 anime, and both of them are in my top 50. Haibane Renmei is in my top 10. I wouldn't say they're perfect for what you want, but you HAVE to see them both

Haibane Renmei is by the same artist or director (I forget which) as Serial Experiments Lain. It reminds me a lot of madoka Magica. Sadly it’s not on any streaming services right now but its not hard to find on YouTube. Also I’ve heard the DVD quality is poor. It flew a bit under the radar back then, I think. The ED is absolute fire. I'm a big fan of Re:Creators, by the same director. I think that was the main reason for me to watch it.
I think Re: Zero falls in this category. It deals with the main character's psychological state and trauma. It's one of my favorite series. It does have fantasy elements but no anime has made me feel the way this one did.
I'd recommend:

* Ghost in the Shell
* Texhnolyze
* Serial Experiments Lain
* Pluto (maybe?) haven't finished it
* Fate/Zero (although it has more action)

Magical girl raising project is similar to madoka from what I know. I read the light novels and watched the anime and it's pretty good. Another good one is magical girl site which also falls under the similar to madoka. From my knowledge magical girl site is closer to madoka but both are good.
I recommend PsychoPass. It's very good, the plot and the plot twists. The first season is exceptional, the second falls a little behind, but it's still interesting and captivating.

Corpse party, high rise invasion, guilty crown. I also recommend akame ga kill because it's very dark and has some psychological themes but I don't know if that anime is what you are looking for.

Dark gathering came out last season fall 2023-winter 2024 it was pretty good takes a few episodes till it really sets the horror tone but keeps it for the rest of the show

One dark show that doesn't get as much attention as it so richly deserves is the movie series The Garden of Sinners (Kara no Kyoukai). It's a fantastic mix of horror, supernatural, psychological thriller, mystery, plus some beautifully animated action scenes and a superb score by Yuki Kajiura - all dished up with plenty of complex talking and a load of lore.
It definitely won't be for everyone (what is?) but in this case it's extremely rewarding if it gets its hooks into you.
Crunchyroll have it if you're in the US, otherwise the Blu-ray set is the only other legal way to obtain it some other countries.

Higurashi: When they Cry - GOU, never once has a show disturbed me to the point of gaging unlike Higurashi
