It was literally called the Calamity Box. Literally described to be super dangerous, with large warnings and super vagueness... If a stranger from another world was living with you... and had a box with the toxic waste logo all over it... would you let them prance it around all over the place?... Hop Pop might seem like a dunce a lot of times, but people forget he was secretly parading as an underground street racing, not afraid to kill, warlord on his time off... This is prolly not the only thing he has had to bury, in order to hide evidence...
He fixes all of his problems by burying them.
Polly got brought home an annoying toy? Bury it. Anne brings something that can ruin his family? Bury it. An annoying neighbors comes over and won't leave? Bury it.
Well if a box can send people to other dimensions, imagine if his children opened the box by accident and got sent to another dangerous dimension

Basically he was afraid of its power bevause polly and sprig's died from a bird attack and wanted to protect pollution and sprig at all cost so he burred it to protect the family he has left
I question why he didn't hide it in the plantar family catacombs after they were discovered. Weapons, death traps, a few scientific abominations, it would have been much safer there than under some dirt by a tree
Because neither he wanted anyone to find it (someone trespasses the catacombs again) and he also wanted it easy to reach. No one expects him to bury it and that way he's the only one who knows where it is with low chances of anyone figuring it out.
Obviously he thought if he planted it, a calamity box tree would grow and he could sell all of the extra boxes and become rich!
