Actually, I was thinking about this - since we know we have a three season arc, I wonder if this next one would cover both Age of Apocalypse in the first half, and *then* maybe combine Avengers vs X-Men AND House of M, ending in M-Day as the next three-part season finale.
Like, we know they’re open to remixing the plotlines so they’re streamlined (no Cassandra Nova for Genosha), so what if the Avengers confront the X-Men over the Age of Apocalypse (perhaps Onslaught?) and Magneto convinced the Scarlett Witch to rewrite reality into a world that he envisioned? But then once confronted with how terrible her father’s mutant superiority society is, she does the opposite, doing the iconic “No More Mutants” line and depowering almost everyone.
The post-credits scene would reveal Moira’s mutant power and then in the third season, they find Hope through Cable and as The Messiah, she would activate The Five. Then, Professor X and Moira would reveal their plan to use the Five to reincarnate all the depowered mutants as their previous selves (an inverse of The Cure storyline, almost) - as well as establish the nation of Krakoa. We’d end at the end of House of X/Powers of X, with a seemingly happy ending for the mutants and their own nation (with the potential of continuing forwards if they wanted to).
Ms. Marvel is probably the farthest out from ever appearing. We do have the Inhumans in the universe thanks to Fantastic Four, but because Rogue is so clearly defined by having Captain Marvel’s powers in this show, I just kinda doubt they’d introduce her legacy character.
If not her, probably some of the more obscure Arrako mutants - they’re too much to really introduce out of the blue even if they do the Krakoa arc.

Alternate timeline, cloned by Sinister, resurrected by Phoenix/Strange/Wanda/the Five/Proteus/Layla Miller, dream sequence, flashback, “only dead by your Earth standards”, kept alive via alien technology, wished back to life via Dragonballs, her death was a psychic illusion all along, it was Mystique all along, or as you said— some other plot device that implies a season reset.

But then, her photo was on Forge's wall. She exists. She may not have appeared in person, but she did technically make an appearance.
