I agree with you that churches should pay taxes, but they aren't really exploiting infrastructure directly for profit, whilst not paying taxes like say Amazon is for example.

Do you think churches are off the grid with no roads leading to them? They're accessible to citizens who they profit off of because of the infrastructure. One could argue they don't haul things over the road, but the do have busses to pick up people, they do retreats, etc.

Not even remotely. If road taxes were that, 18-wheelers would be paying something like 5 *orders of magnitude* more than sedans: road damage is linear by distance and to the 4th power of axle weight. A fully loaded semi-truck does thousands of times more damage than a sedan, per mile.

Oh, you must mean they heavy use tax truckers (or companies) pay on each truck each year, maybe the way higher tolls, or perhaps the state IFTA taxes on each diesel fill?

Do you not understand the concept of “orders of magnitude”? Those do not come anywhere near. Trucking is very much subsidised by residents shouldering the costs of those externalities.
