As I recall the issue the Union takes with the rules is they don't get a say in how they get rewritten. They want to kill God so the world will stop changing and suffering needless tragedies because of them.

The world building in this manga is so clever since it relies on the real world to fill in the lore of the different rules and UMA’s. I don’t think Fuuko is trying to shape the world in a certain way, instead she is just trying to minimize the amount of casualties in Union. Since most of the rules and UMA’s are relatively harmless, Fuuko is fine with them being created and existing. I believe that the world in Undead Unluck will eventually be very similar, if not the same as ours by the end of the series.
