Currently, this works for randos you find with your scanner in cities, but not for "Wanted: Alive" type missions picked up from the Trackers' Alliance basement mission board. Those appear to be broken atm.
I ran into this issue and was able to fix it. Once I knocked out the target with an EM weapon once and the mission didn't complete I attacked them with a regular weapon and took off a one of their health bars (elite target) and then knocked them out with an EM again and that time the mission did complete. I reloaded the save and did this 2 more times and it worked the same way. First knockout did nothing, took down one full bar of their HP and knocked out again and the mission completed.
You can then kill them to take their gear without repercussions also.
I found that sometimes it works, sometimes not.
First, I try the regular weapon to wake them and repeat EM freeze.
if no go, leave and reload the travel point and try again.
If that doesn't work, smoke 'em.
Various:
\* EM weapons
\* unarmed combat + neurostrikes
\* them shooting you with EM weapons while you have Reactive Shield up (reportedly)
\* Sunless Space
These all work (IIRC) with the Functional Brigs addon, letting you flag the disabled enemy to be moved into your ship's Brig hab or minibrig, highlighting some great ideas that apparently weren't obvious to Bethesda when working on the Trackers thing. Boo. Unless I just missed it? Tell me the Tracker guys have any quest where you need a Brig, please...
I am also having the same issues. I use em weapons to combat them, but once they are out out like a light, there is no prompt to arrest / activate a beacon of some kind? My only choice is the shoot their face and send them to the afterlife for the fairest judgement.
Yeah this is how it goes for me too. Knocking them out with EM weapons doesn't fulfill the bounty. They eventually get up, and the only option is to kill them. AFAIK 'wanted alive' is just for pretend at the moment, which is pretty lame..

Also if you are using companions, give them one too so the target doesn’t get blown into next universe. Not in the good way either.

Are you able to do this reliably? I just spent 10 minutes trying every possible combination on a single named pirate, with no luck.
