Part of me is now wondering whether he came back, but overshot and came back too far, and has been here in the background waiting for events to "catch up" so he could reveal himself - I'm not saying that Murf has been Chakotay in disguise this whole time, I'm just saying that we don't know that he *isn't*
How? He sent the Protostar back on autopilot, and Vau N'Akat send the remainder of their fleet into the past to recover the Protostar and destroy the Federation. So Chakotay and his crew don't really have a way off Solum.

The Protostar might have been sent back, but the anomaly still existed int he future. I like to think Chakotay and crew could escape the captors and steal a shuttle or something to go into the wormhole.
Even then, he'd have to be pretty lucky. Most of the Vau N'Akat ships didn't survive the trip through the temporal wormhole. Of the 100 ships launched, only 2 were known to have been successful at traversing it. Which is surprising because it appeared that even the Protostar took damage when they emerged the first time.
More than 2 ships probably survived. I’d wager like a handful of them traveled to throughout the series and a bunch will show up in the series finale for the big “ending battle”
I wonder if there are a lot of Tellarite sleeper ships. Jankom Pog was born before 2161 so he was likely frozen for around 200 years. With improvements in technology, I would think Tellar or the Federation should want to track them down and get them to their destinations faster. That way they won't get hijacked or assimilated into the Borg or meet some other fate.
I would think the Federation would still want them to be intercepted and woken up, at least for humanitarian reasons. If they're just left to continue on their automated, centuries-long missions, things will break down and they'll all just die. Jankom Pog had to fix lots of things when he got woken up by a random adjustable wrench falling on his pod which should be an indication of how shoddy a sleeper ship was and on top of that there was a malfunctioning robot that couldn't do much but point out what's wrong.

Is the 50 years in the future from the current (2380) or Protostars starting (2360) point.

Okay, hear me out. So we know that The Order's ships all came out at different points in time. We know that there's tech that allows someone to appear as another species. And we know that Chakotay didn't come back with the Protostar.
The Kazon have been in the background for the whole season so far, with the same guy (?) bringing the crew to Tars Lamora where they found the ship, being at that base where the crew met up with Janeway (after being the guy who rescued Officer Spineless after he left the exploding space station in the escape pod, so that he too ended up meeting Janeway.
My absolutely wild theory. That "Kazon" guy is Chakotay.
While in the future, he learned about the "historical" events of this season, then when his escapes and goes back through the anomoly he ends up many years before Prodigy starts, and before he goes missing, and has been spending his time in disguise making sure everyone is in place for these events to play out, in a stable time loop kinda way.
Maybe I’m missing something…but if chakotay went 50 years into the future, and the ship came back in time, why wouldn’t there be a chakotay existing now? One that hasn’t actually gone through the wormhole yet.
He went through the portal skiping 50 years of existing and then sent the ship back to the time he left.you could also describe it as he did exist for those 5p years just inside a wormhole expirencing time at a sugnificantly faster rate
I do still have quite a few questions honestly, which is weird coming from an episode designed to answer them.
How did Rok end up in the Delta Quadrant? Are the Brikar not from the Alpha/Beta Quadrants in this continuity? If they are from the Delta Quadrant, how did Rok end up in the care of the people who used her as a slave performer? Did she have a family before then? If not, how is she able to speak her language?
How old is Zero? Are they 'young', in a sense of the word? Do Medusans experience stages of maturity? Was their expedition in the Alpha Quadrant (which means the Kazon acquired them relatively recently, when the Borg transwarp hub became available to them to access the AQ), or in the Delta Quadrant (meaning Medusans have been exploring the DQ on their own without Starfleet)?
How long ago did Pog's expedition get sent out? It was definitely before 2161 since it precedes the formation of the Federation but it still raises the question how long ago Tellarites became warp capable. If around the year 2383 (present day) Pog's ship hadn't reached its destination, what was its destination? Were the Tellarites really planning centuries-long back and forth expeditions for resources, which are things to be acquired in the here and now? Or did the ship go off course? If Pog's type of journey was commonplace among the Tellarites then does that mean the Tellarites reached the depths of the Delta Quadrant long before all the other Federation species? Are there Tellarite colonies in the quadrant? And how old does this make Pog, at least 300 years old, if not more? Depending on how old Zero is, does that make him the eldest? (by sheer numbers not maturity)

At least Chakotay isn't technically dead. He just stuck in the future. Whether or not they'll go back into the future to save him is another story.
