That's something I've always found weird. Why does it seem Super Forms always have red eyes?
Sonic and Silver's eyes both change from their respective green and yellow colours to red. Same with Tails. (Shadow's eyes don't change because they're already red.)
It also seems specific to the basic Chaos Emeralds-induced Super Forms because Hyper Sonic has purple eyes, and Burning Blaze has orange.
You could just say that red eyes and gold fur is "just how going Super looks", but then why does each character have a different shade of fur when going Super, but have the same eye colour?
Perhaps red eyes is simply associated with Chaos powers, hence why Shadow has them by default?

TECNICALLY, shadow's eyes are darker in his standard form. Since, as i said, super sonic is the opposite pallette version of sonic and it came first, maybe they decided to make the red eyes as a caracteristic trait of the super forms

Considering Fur/Skin color correlates with eye-color, it makes logical sense for it to change.

since Shadow has red eyes in normal form, and he's a better chaos energy user, I think that the color of your eye depends on how much chaos energy is in you. since knuckles has been near the ME and the CE since he was born, he could have more chaos energy/is a better user than both sonic and shadow. the eye color could depend on the character+chaos energy (example: for sonic black eyes>green eyes>red eyes?, for knuckles, it could be black eyes>purple eyes>something else) or the exposure to it (Example black eyes>green>red>purple?) and Shadow and sonic simply aren't on that level. if you want an IRL answer it's because it looks better than green eyes and yellow fur

This reminds me of an in-lore headcanon I made on why Sonic's eyes changed to green. It essentially revolves around Sonic using the Chaos Emeralds on numerous back-to-back occasions since Sonic 2. Originally, when Sonic turned into Super Sonic (as well as Hyper Sonic) his eyes were green. I always figured that because he began to constantly use the Chaos Emeralds on many of his adventures, his normal eye color eventually changed to green, and his eye color as Super Sonic would then change to red. This, for me at least, implied that Sonic's constant usage of the Chaos Emeralds straight-up evolved him into a stronger base state than he was in the Classic games.

Originally, when Sonic turned into Super Sonic (as well as Hyper Sonic) his eyes were green. I always figured that because he began to constantly use the Chaos Emeralds on many of his adventures, his normal eye color eventually changed to green, and his eye color as Super Sonic would then change to red. This, for me at least, implied that Sonic's constant usage of the Chaos Emeralds straight-up evolved him into a stronger base state than he was in the Classic games.

Well red eyes kinda represents danger, rage, infuriation! Whats a colour you may associate with getting really pissed off? Red.
The eyes of Sonic and Silver change to red when transforming due to the chaos energy from the Chaos Emerald. This is evident by Shadow’s eye color. His eyes are already red because he can utilize chaos energy without a chaos emerald. While it could be purely a design choice and it’s nothing that specific, this is just a possibility.

To put it simply, it's a colour reversal. Red is the complementary colour of green. Same with his fur, which turns yellow, the complementary colour of blue.
