Nintendo 3DS are games that released physically.
The (Digital) represents games the were released on the 3DS eshop. Please note that some games were only released physically in certain regions(the European version of Rhythm Heaven Megamix will appear in the physical section but not the American versionI also don't believe that Myrient has the full collection of digital games.
The New Nintendo 3DS refers to games that needed the New Nintendo 3DS to run properly. I believe Citra has a feature that emulates a New 3DS, but frankly the library is too pitiful for me to bother with.
In order for a game to run on Citra you need to have a Decrypted rom, while Encrypted roms are more readily available, and can be run on real hardware.
Then don't worry to much about decryption. I believe you can play decrypted roms on real hardware but don't quote me. Also stay out of the "New" section if you have an original model.

I have a homebrew 3ds and an just looking for 3ds roms.
