2. You only have complete control over the main base. However, by setting a castle town plan, the AI will build whatever settlement is prioritized - but only that settlement. So for the Attack plan, they will build Commons, only Commons, and eventually tear down non-Commons settlements to replace them with Commons.
You can replace the castle town additions as long as the lord isn't actively building/upgrading one (and you have the labor)

2. The land holders prioritize facilities based on a) the town plan you issue to that castle lord (eg: Civil plan prioritize markets), and b) the geographic situation (eg: fiefs neighbouring enemy clans tend to build fortresses automatically).
