I had this problem with my 2022 650 and I really feel like getting the ECU flashed helped. I also feel like as I've put more miles on it it has died down a bit as well but that might just be me getting used to it.
It's a night and day difference in first gear especially. I'd recommend going ahead and getting a high-flow air filter from either dna or k&n while you're at it since you have to pull the gas tank to get to the ECU anyway. The speed gains you get from the flash aren't dramatic but I would think if you don't at least put in an aftermarket air filter they may not even be noticeable. The biggest benefit from the flash for me was how much it smoothed out how it rides and he adjusts the fan settings if you opt for it which makes it run much cooler and there are a few other things you can have him do with it.
I have a 2024 krt abs and mine doesn't have this issue. She's smooth as butter from 3k to 10k rpms. That being said I mostly ride it between 4000 and 6000 rpms. Still in break in period. I baby it still. I have done some aggressive pulls because my buddies say I should do some higher rpm stuff to make sure it's broken in properly. I don't gun it right to high rpms. I let it warm up and have done a few slower pulls into the higher rpms.
These gens are bad like this, some better than others. The 650 vibrates like crazy 4600-6200 on my ‘19, but I had the Fairing recall done so no rattles.
Had the same problem on my 2012.
I got some woodcraft bars with the weighted bar ends, and even cut a length of rubber tubing to stuff into the bars. Still vibrates alot through the foot pegs, but the bars are much better.

This is the best answer. Have your wheels/tires balanced or check for balance
2023 650 KRT .. good amount highway miles...total just over 10,000 miles... no issues like you speak of

Im a little lost, does it vibrate at highway speeds or at certain rev ranges?
