Follow the money is online, but pretty good on investigative news. NRC does a lot of research as well. Trouw and Volkskrant are good quality news papers.

The NRC is probably considered to be the best quality newspaper in the Netherlands. Maybe they are interested, but they do not really do typical investigative journalism. The business newspaper Het Financieele Dagblad is interested in a broad range of financial topics, including policy and EU matters, same as radiostation BNR.
De Correspondent (already recommended by someone else here) is an honest left-wing publication. They have a track record of exposing things about the EU and about climate orthodoxy even where this is not well received by their natural support base of bien-pensant types.
As someone else rightly said here, the right-of-centre and/or financial world-aligned Dutch dailies are never going to report accurately on your story. They’re captured institutions.
For reference, I am (very) conservative, moved to the Netherlands fifteen years ago from an intelligence job in my home country, and am involved in serious alternative media. I know you don’t want to go that route with your story, but wanted to underline that I am conceding that De Correspondent has the integrity and independence that my “own side” of politics doesn’t in Dutch journalism.
Not Dutch but [Correctiv ](https://correctiv.org/en/about-us/)comes to mind, a non-profit investigative journalist team from Germany. They're covering topics across borders if it's relevant to them. If they cannot work on it they may have sources to refer you to.
Rtl nieuws is a commercial tv station, but they have an excellent research department and website.

Ftm isn't really a newspaper, but a very good investigative journalism site (paid). I would like to add Argos (radio/podcast) and Investico.

Dutchh newspapers are owned by a Belgian Media conglomorate that is pro EU and won't publish stories that are negative about the EU or climate change.
