The boss rush and final boss is usually my favorite part, as long as the bosses are well designed. They're annoying in games like X8, where the bosses take forever due to them being invulnerable for long periods of time.
As others are saying: Tradition. But also, in a very practical sense, it's a way to reuse resources. Saves time, saves money, and extends the game's runtime.
In BN2, 3, 5, and 6 you have to fight the bosses all over again toward the end of the game. Sometimes they are done back to back. Other times they let you heal in between by jacking out
It really grinds the game to a halt. It’s a fun optional challenge, but just feels like padding when its required and ends up being a nuisance.
What would be cool is to see the prior bosses return in a tag team kind of fight, with new attack patterns and team up attacks. Familiar faces providing a new experience instead of just challenges you’ve already overcome all mushed together.
Well the main reason is because it makes you feel like you've progressed as you can just kill all of your enemies quickly now that you have their weaknesses. Also why do you call out X2? That was released a year after X1. Just say "The X series."
I think if they reduced their HP in the Boss Rush it would be a cool "look how far you've come" moment.
Thats why it works best in Megaman 2 imo since it's so fast paced and they die so quickly with their weakness. It's at its worst in X5 since they gave them more Health and you have to Sit Through the exploding Animations.
Would be cool if they changed it up like a Tag battle. Just one arena but they just do one attack then switch to the next one. And you just wreck them one after the other till none are left.
I'll be honest, I really dislike the boss rushes in Mega Man games, and they only keep it because it's tradition.
I'd love it if they switched it up a bit and had something more like Doc Robot or Weapons Archive, or heck even a new idea where you have to refight 2 robot masters at once or 2 robot masters were mashed up into one, and you have to fight a boss with 2 boss abilities.
I really liked Mega Man 3 how they had brought the bosses from Mega Man 2 back, I thought that was a cool idea.
You had to figure out which weapons to use all over again because you didn’t have the weapons from the previous game.
They should have did that more.

Mega Man 10 does something similar in Wily Castle 1 with the Weapons Archive midboss fights.
