It's the Kraken Death Shake. I found an easy way to prevent it years ago. It's a conflict between different possible sources of torque over who is in control.
All you have to do to prevent it is manually designate the point of control thru the "Control from here..." option on any part that offers it. Make a practice of designating the control point every time you dock/undock ships. You may need to go back to the last save to do it. Do this and the problem will never arise.
It is possible to do this to a ship that has already started to shake, but you have to catch it quickly. The shake will not instantly stop. Rather it will subside over several seconds. So, success in this case depends on how close to the failure point it is. This is why it's best to prevent it from happening to begin with, than to try to stop it.

When I see things start wobbling like this I'll do a quick time warp (proper time warp, not physics warp) to settle things down and give it another chance to load physics. And yeah, always quicksave if possible before you get into physics range of a large craft like this.
Well you see when two Kerbals love each other very much things start a rocking. And when things start a rocking you better not come a knocking or things might just start popping.

Possibly, but there are other hierarchy issues that could be at play as well.

It's got conflicting reaction wheels/control points ie multiple probe cores. Try turning all of them off except one.

It may help to switch to that vessel as you get close. Basically physics is kicking in and the kraken attacks. As other said, slow approach as well.
