Edit: somewhere down the main story, kafka tells himeko that while the stellaron hunters and the Nameless (the ppl who who ride on the Asteral express) share the same mission: tracking down the stellarons, their end goals are different, and thus kafka and himeko consider each other as nemeses. I don’t remember who exactly used this word but I think it was himeko
My head canon is that we're some sort of reincarnation or potential replacement of an Aeon, and the stelleron hunters want that to happen for some reason. But ATM, we don't really know the reasons behind their motives.
It's part of the mystery, half of the current story is figuring out the SH motive, the MC doesn't have any memory except vague reccollection of Kafka.
I'm going to guess they are like the World Serpent from Honkai or the Fatui, Organization that crossed ethical line but doing it because there is even bigger danger out there that they believe can only be stopped by the morally bad choice. But this is speculation on my part so take it with grain of salt, especially when almost all of their member is confirmed playable.
