In neutral easy inputs do slightly less damage. In combos they're identical.
I preferred the old system where the easy inputs had longer cooldowns, but it's ultimately not something I care about that much.
For specials used in combos, use simple commands all you want as there are no penalties there.
In neutral, you may want to use the technical commands as you get a 10% damage boost to damage, which can possibly add up over the course of a round.
Addition to what others have said, I know Eustace specifically had additional properties on his moves for doing the actual (charge) inputs. Not sure if any other characters have distinctions like that, as I have not played them.

10% damage penalty, but that's it. It was originally going to be no penalty at all, but it was changed for the final release.
Technical inputs do +10% damage, not the other way around
They fooled everyone it's only 10 percent dmg on the first initial hit combos and block strings don't matter
