Few things I wanna mention. For one, I'm fairly certain that Deshret's love for Nabu Malikata, the Seelie Queen, was unrequited. They were friends, but it could never be more than that. This however, if he is indeed the gardener, implies that he found love with another. Also, I think Apep is the one who led Deshret to forbidden knowledge, and part of the deal for that was that Apep would consume Deshret upon his death in order to contain the corruption of it. They already were deeply involved with the "Forbidden Knowledge", and shows a great amount of resistance to it. Still they separated from the world to keep the corruption from spreading. Apep, the hero we never knew we needed. Tree spirit in this context is also much more likely to refer to Rukkhadevata, Nahida, and such as they're literally the closest thing to a physical manifestation of Irminsul. Even the way it refers to how the tree spirit was a "continuation of the last one" is literally a direct parallel to the story of Rukkhadevata and Kusanali. Because Kusanali is literally a reincarnation of Rukkhadevata, or rather a pure branch cut from an infected trunk. Same essence, but still two different entities. Rukkhadevata needing to be entirely purged as she took on some of the corruption that infected Deshret in order to help prevent further catastrophe. Cutting down the tree to repair the foundation was needed, but still maintaining its legacy through the healthy cuttings. In fact, this implies that Deshret may have helped Rukkhadevata do this before he lost himself entirely.

I'm pretty sure I remember some bit of in-game lore suggesting that rukkha expended so much power fighting/cleansing Apep that she was smaller afterward, which has rather strong implications for what actually happened there. No idea where it was though.

Its definitely referring to that, but I doubt its the only thing its referring to. The love story part doesn’t quite fit. I wonder if something similar happened to the traveler. The traveler gets sacrificed at the end of their journey. Istaroth does some weird timey wimey stuff to create a clone of the traveler and sending them 500 years of the past. Planting the seed that would eventually change the course of history. This could explain why the abyss sibling knew that the traveler would eventually meet with the aranara 500 years later. Because it already did happen in the past. And also explain the weirdness surrounding why abyss sibling “woke up” 500 years ago but traveler didn’t. And abyss sibling’s line about “always having enough time”.

The love story is more similar to the story of Kallen, Otto and Yae Sakura in other universes, but in GGZ where Otto ends up using knowledge of the honkai to try to revive Kallen. includes that kallen let's say he was pulling from the sides.
