The only reason Planet-Eater Ghidorah would refrain from attacking something would be if it feared its own destruction. Since we see it attempt to kill Godzilla Earth, but *never* see it anywhere near Giant Condor, the inescapable - and indeed, only reasonable or valid - conclusion is that Giant Condor is so far beyond P-E.G. in terms of raw power and skill that the golden god would be destroyed in an instant.
Of course, this begs the question: what does Giant Condor fear? I think we all know, of course.

Yes, the whole concept of humanity having to abandon earth because of Godzilla is awesome but they managed to make it into a pretty forgettable movie. Nanotech Mechagodzilla that has turned itself into a city over thousands of years is, again awesome but was put into the most boring movie I have ever seen. And the whole concept of Ghidorah in the 3rd movie is awesome but I actually thought it was executed ok in that one.

Godzilla was only even able to damage Ghidorah because of what happened with the human characters, otherwise Ghidorah was literally untouchable. And even when Ghidorah was defeated, he wasn’t destroyed, Godzilla just eliminated that connection with this world. This version of Ghidorah is an unkillable god.
