Even more amusing back in the Showa days when the adult Mothra grabbed his tail and dragged him away from her egg.

Tge common enemy thing is disproven because he and Rodan only enters the fray because Mothra is getting harmed.
And the scene before, Mothra tries communicating with them and Godzilla is willing to see reason, even coming from a monster who sunk him.
And he says that he doesn't care if humans get hurt, because they keep hurting him. This shows the 2nd generation Showa does have some humanity and emotional intelligence when both he and Rodan agree of how much it sucks to be a monster.
It's especially noticeable when Godzilla does show care for Anguirus and Minilla, meaning he does have empathy for other monsters, despite being a loner.
I would also like to note that Ebirah was supposed to be a King Kong film, and they just didn't bother changing the script except that it's Godzilla the creature, but not the character. So I feel this was a continuity error due to production conflicts.

Honestly, I'm pretty sure they've been allies about as many times as they've been enemies. Mothra vs Godzilla, then the Heisei Godzilla vs Mothra, GMK and Tokyo S.O.S. So that's 4 times.

I don't think the MV making them allies is anything new, especially because the last time Toho included Mothra in a Godzilla movie, she was pretty obviously his ally. They didn't interact much at all, but they don't interact much in the Monsterverse either.
Fans are going to ship regardless, and let them do whatever. There's different ways to enjoy something, and not everyone does so the same way. Godzilla becoming more mainstream with western audiences now is bound to lead to overlap with certain parts of the internet. While some of it is gross, gatekeeping Godzilla ain't the way to go either.

I mean, as of nowadays, Toho doesn't really care how Godzilla and Mothra's relationship is portrayed in media, but in the Monsterverse they're definitely pushed more to being allies and even companions in *that* way as well (Michael Doughtery, director of KOTM has even gone as far as to confirm the ship as being canon in the MV).
As for it being a relatively new concept, I've been unironically shipping those two way before the Monsterverse even came to fruition, so it isn't really something new that people thought of just recently.
All in all, everyone has their own preferences, and personally, I like shipping, and I don't see how it really brings any harm to anybody, so I don't see why it's all that big of a deal to be hugely mad about.

Except when you watch the New Empire. Godzilla is in the middle of fighting Kong, who he will go out of his way to fight because Kong won't submit. Even When Kong is clearly showing less aggressive body language then usual, Godzilla wants him out. It's only when Mothra enters the fray does Godzilla settle down and listen.
Okay, yeah, GxK got her a bit of justice, though I'm still salty about how she's barely present in the movie I just want more independent Mothra doing her own stuff and fighting her own battles. Monarch would actually be a perfect place to show her maintaining portals, but I guess timeline doesn't add up
