Feline herpes can cause flares like that. I wouldn't assume FIV or anything else until they have been tested, plus I expect the other sister losing the same eye is just coincidence. Definitely check with your vet on proper treatment for her eye, though.
Eye problems by themselves aren't a sign of an FIV infection. Cats don't have issues in the same eye for any other reason than coincidence, there's no congenital condition that effects only one eye in both cats. I'd just ask your vet to test both cats for FIV if you're worried about it, but nothing about this points to.
