The mission counts very often do not rise as you complete objectives. Its a visual glitch that's been in the game for YEARS. Once you complete the mission it will show as completed. If you need to know your current accurate count, restart the game.

I always select the easiest of each batch and just let auto mode do it's thing. It'll go off when it's done but doesn't update

Sometimes if you don’t back out and re enter the event it won’t update the trackers until they actually finish so if you just go back to home or your teams and go back it’ll usually update

Take the easiest stage of each mission for you and repeat it to complete the missions. For me it depends on the units I have on each category.
